It's also possible that the nests were for hatchlings, not eggs. Or the dragons could have been using them to sleep in and not necessarily raise eggs.
If the Red Death forced the dragons to regard the cavern as home, then they would still return their hatchlings there. But I wonder if the hatchling rule applied there, that they were immune to control. Although, it seems to me the Red Death didn't have the level of control that the Alpha does, it appears the dragons obeyed it out of fear.
The ease at which the trained dragons turn against the Red Death would support that.
